I think it makes sense for the DA and SW to have tarnished reputations from the bio-pogroms; they're wiping worlds clean of human life to eradicate all trace of the enemies they fought - hardly morale-boosting or inspirational work when you're trying to conquer the galaxy for mankind, or at all really.
