It's not about whether Ward or the Ultramarines invented the letter, it's that, after Ward rewrote them, they happened to start using ships shaped like omegas, the symbol of his favourite chapter. That's like if Frank Miller had redesigned them and they'd suddenly started using spaceships shaped like bats; it's beyond a coincidence, and it wouldn't matter that Frank didn't invent bats.
